I want to make my LE/Limitless custom, but since both programs have not been updated yet, I will incorporate the NLE core to help with that.
Now, my question is, once LE and Limitless are updated, will there be an option to update my custom version with the new LE and Limitless?

You’re asking if the updated q-store cores will be considered as upgrades rather than as completely different cores.
The answer is yes.
If you go to the Primal Nights Core page Primal Nights Core - Quintessence by Subliminal Club
you’ll see the following statement:
Note: This core was previously called “Libertine.” If you’ve purchased this in the past, you do not need to purchase it again to use this core.
This suggests that the main store upgrades are being similarly handled on the Q-store.
So once the LE and Limitless are upgraded and their cores appear on the Q-store, you will be considered to already own them.
You should be able to use the Discounted ZP Rebuild option to get an newer version of your custom with the upgraded cores.
