It is likely that casual observing would only see the masked track, which is the same. Although I would expect very subtle peaks every so often in different spots in the subs.
When in doubt, I usually recommend doing a binary compare. The difference in tagging would be at the start and/or end and the tags are actually readable there. But a decent binary compare would show differences all over the place (and that is after checking if moving it by a few bytes makes them identical). I have yet to find two identical tracks.
Also, modern tracks generated by Q should be almost identical in size, as Q is simply told to make it in a specific way.
